I’d like to clarify something: my department will be using our own Taxonomy Tree, a modified version of a tree which is not from Catalog of Life. I’m assuming it’s best to have that ready to feed into the wizard before data migration, but is it possible to add it after the data has been migrated?

There is no option to import taxonomic data during the Specify Wizard process. If you are using your own taxonomy tree, you can import that after the database has been set up using the WorkBench tool in the software! This is a very common workflow for many collections, and it is usually done before data has been imported/migrated.
