I’m interested in producing reports that summarize the counts of collection objects associated with a given taxon level (say, the number of cerambycids or
Agrilis sp. in a record set) or even the number of novel records for a given time interval. I see the information exists via the taxon trees themselves for the entire collection, but is there a way to generate it through the Query to create a report?

While the data you’re after is accessible through the query builder, report definition is quite stringent, limiting the ability to convert and compile values of this nature in a single report.
Instead, I would recommend building queries as you need and recording the counts in a separate document. You can always save the queries to run again in the future!
If accessing your database via Specify 7 is at all an option, the statistics page there offers a high level of customization and easy exporting. Custom statistics can be created to display the count of a given query, which can be compiled into categories on a page, or added to a new page. A statistics page be exported as a TSV file to achieve the report function you describe.
